You can just swap the drives, steam is will update accordingly. However if you insist on cloning, you can install clonezilla on that sd card and boot into it. Using a usb-c to m.2 adapter you can then clone your internal ssd to the one in the steam deck using clonezilla

However if you want to be more technical, you can use the built in DD and Gparted that are built in the gnu’s core utilities. Be careful with these.
