How come a hero such as Naix is no longer a counter to beefier heroes anymore, especially in a meta where heart can be rushed?
Is 3%(with talent) too little to make a difference?

The problem is that LS is incredibly easy to kite and the tanky meta heroes are either highly mobile (SB, Primal, ES), have great CC for kiting (Kunkka), or both. While Armelt/deso lifestealer is incredibly strong and good for damage dealing on tanky heroes, it’s very hard for him to keep on a single target.
Because of this mostly people play him as a siege weapon, where you either fight him or he continues to pressure the map/lane. IE the Midas/radiance or armlet/radiance build. But there are currently better picks to do that and offer more to their team (Spec, WK, Alch).
Lifestealer just sucks

It’s only 1.9% when maxed (unless you get level 25 talent), that’s 57 additional damage per attack. It’s not a lot.
You can deal with them in many ways and heroes, having a large HP pool means nothing per se. What you need to think is their Effective HP, so for example, 5000 HP pudge with 7 armor is easily killable, you would just need a desolator and you would cut him in a second. But having 4000 HP with 20 armor is very different situation. Think how they sustain and keep their HP high and try to overcome that. High armor and low magic resistance, you have a window to deal with them with magic damage. Try to abuse a mechanic, if they need to reach you to be unkillable, then you need to keep distance and slow them, drow is very good once he manages to keep attacking from afar, due to his ultimate, sniper has long range attack, so attack speed and knock back is great. Tidehunter and bristle rely a lot on their passives, so you need to break them. Nullifier when the tank uses an item or buff to keep them alive.
There isn’t really any true anti tank tech in dota the same way there is in HotS. The best counters right now I would say is Necro and AA. Necro has %damage aura and also later a antiheal talent, and most importantly is as basically as tanky as the tanks he counters. AA ult stops all healing and also has %damage.
Anti heal is often a as good if not better solution than %damage to tanks, as it stops their sustain and makes them easier to burst. You can also use minus armor because it will reduce their physical effective HP by a lot, such as Weaver, Dazzle, TA, Slardar or bypass armor completely with Muerta.
